I heard that 4 way switch connections are different - like 3 wires. I have a Baja tele - which also has three wires and a 4 way switch. If I wanted to replace the stock pickups with BKPs and got 4 way switch pickup configurations would they work with the S1 switching on the Baja? I would change them to flatpole 50s if the S1 still worked, so its an important decision for me and I have got no answer from emailing BKP on the matter twice.

As far as I know, the only difference between the Baja Tele pickups and stock Tele pickups is that the Baja neck pickup has a third wire, for separate grounding of the metal cover. I'm pretty sure I've read that Tim can supply Tele pickups with this third wire.
That should work with either the S-1 switching or an ordinary "Mr 38th style" 4-way switch.

Yes Philly is right - the 3rd wire is used to ground the metal cover on the neck pickup. Tim will supply Tele sets with this wire if you let him know you will be using a 4way switch. So replacing the existing pickups should be 'like for like' connections.
