So I am looking to upgrade from my single coil strat set up on this guitar (see below) to humbuckers. I need something that handles fuzz and hi gain well, but will be used mostly for clean arpeggios and chord progressions. It will most likely be put in standard D or standard C. Any suggestions?

I am set for single coil guitars now. I am only after humbuckers for this guitar. I did contemplate H/S/S, but decided I'd rather go with humbuckers and get a coil split.

I would go HSS, but ok, if you decided on humbuckers I would look at Abraxas. They handle highgain well and have enough vintagepedigree to provide beautiful cleans. Maybe Black Dogs are a good option too, but I don't know how they work out in a strat-concept.

I was leaning slightly towards Crawlers for it (it will probably be put into Cstandard tuning).

For such a low tuning as C-Standard I would recommend the Black Dog over the Crawler.
