I recently bought a set of Aftermaths for my Ibanez. I took them to my local music shop and after a week or so they got back to me and said they can't do it. A combination of wiring colours and not having the right mounting screws. Is it possible?
EDIT: I would happily buy a 3 way switch and recommended vol/tone pots if that would make it easier.

Take it to a different tech. This guy's a jackass.
There is a PDF somewhere on the web that translates colours between manufacturers.

Some info on BKP/Ibanez colours in this thread.
Ive rewired a couple of ibanez with BKPs - its not hard.
Bkp diagram here may help.. I suspect your guitar is wired similar to my HH Ibanez RGT

I swapped the Red and Black from the bridge so they were not out of phase In the middle position

So on both the neck and the bridge pup I would have the red wire+bare grounded to the back of a pot?

If you wire it up as in the diagram and it is thin sounding in the middle position, then yes, swap black and red on one so both reds/bare go to a pot back
The alternative, as mentioned in the diagram, is to swap a magnet round in one of the pickups but i wanted to avoid that.
I am assuming your guitar has the same design of 5 way as my HH RGT of course
