I'm thinking of changing the pickups in my PRS Custom 24, they're lovely pickups but are just lacking for the style of music I play. Think modern Machine Head sorta sound, drop B too.

I use a Mesa Mark V with a Maxon OD 808, through a rectifier 4x12.

What pickups can you recommend me? I'd still like it to be fairly versatile and nice sounding throughout each of the 5 switching positions.

Aftermath or miracle man all the way. Especially with your low tuning.

I've played some Mayones' with Aftermaths and they sound too hollow for me, I actually have a Miracle man in my Charvel, I'll have to have a play around on that when I get chance.

Maybe have a look at the Cold Sweat and Rebel Yell.  They are both bright and tight, could be what you need.  Both should also sound good through your Mesa.

When Aftermaths are too hollow for the OP, would the Miracle Man not be too scooped?
