Looking at purchasing a used pair of BKP Nailbombs and one of the slugs is slightly pushed in, will this affect the tone/dynamics at all?

Fairly sure it will not be to a noticable extend. There will likely be a bit of a change, but could very well be done with by raising the corresponding screw. Dunno how (a)symmetrical the NB is, which has an effect in such a situation, but I recon it won´t be to your disadvantage.
So if it is not far in and a proper deal I would say you should be ok if you raise the screw a bit.

Well, it is hard to estimate, but from what picture I would not be too worried, it should be equalizable with the screw.
However please note that I have no practical experience with this situation. I have come close however when I bougth a second hand guitar with a Kent Armstrong neck humbucker where one of the screws had somehow fallen into the pickup (picture that!). There was immediatly noticable drop or anything on that string. It was a slight bit different, but without looking at it in perticular it would have taken me days or weeks of vague discomfort to figure out what was going on (if that).
So yeah, I, as a tweaker of screw heights and such, would say that the difference is probably minute enough to look over or to make up for easily.

Looking at the photo it looked to me less as if the slug was pushed in and more as if the top of the pickup is bent up a bit. If you look at them they all have this effect slightly. I have seen this problem on Telecasters (I think from the three screws being improperly tensioned) but this might be from hitting the top of the pickup with the picking hand.
Not sure if that is likely but something to think about
