I'm thinking of changing my stock Strat pickups at turning it into a nice HSH.
I'm looking for a pretty versatile tone, everything from punk and garage to smooth clean and blues sounds. I was thinking, because of this, I shouldn't get a calibrated set for the two humbuckers, but I'm not sure what two I should get. I also don't know what single coil I should get for the middle position, and how to match the output of all three.
I have an Alder body and a maple neck.

Don't see why a Mule set wouldn't work for you, probably a great all round vintage tone.

Choice depends on how bright/thin the guitar sounds. Do you need more mids or not?
Let me suggest you as a start a beefy combination that's still has a enough vintage pedigree.
Bridge: Abraxas or (more mids, more growl) Crawler, Both split well
Middle: Mother's Milk, Pat Pend 63 or - with a little more mids/bass and less topend - Irish Tour.
Neck: Nantucket or Mississippi Queen humbuckersized P90
This trio will provide all kind of combinations, especially with splits on the bridge, and no whimpy sound for sure.
