the only time I've really ever noticed the difference between covered and uncovered my self was with my 1979 Flying V. That guitar has the original Gibson T-Top humbuckers, which must be one of the lowest output humbuckers out there. Taking the covers off allowed me to get the pickups that little bit closer to the strings, and get just enough extra output to drive my Marshall as I like it.
There may have been a little difference in tone, but overwhelmingly the difference was being able to get the pickups closer to the strings.
With a high output pickup like a C-Pig you don't really care about that. So as others have said - go with whatever you think looks cool
