Is it possible to order a calibrated set of Warpigs with a plain black cover (no bolts showing) ala EMGs?

Far as I know BKP is capable of this, but you really just gotta ask them nicely and see what they say.
BKPs in use: 10th set / RY set / Holy Diver b, Emerald n / Crawler bridge, Slowhand mid MQ neck/ Manhattan n
On the sidelines: Stockholm b / Suppermassive n, Mule n, AM set, IT mid

You would lose the capacity to adjust the pole pieces.  I don't recommend this, especially with Warpigs.  Some users have found adjusting the pole pieces to make a considerable difference with those pickups.  If you find that you need more 'definition' one way of doing that is to lower the pickup slightly while raising the pole pieces.

Ah yes, good point! I am always the one ranting on about that and now I forget it. Thanks for thinking of it.

This really is a noticable minus in use when getting the no pole piece covers.

It can certainly be done but I'd also advise against it. The ability to adjust pole pieces can have a significant impact on your sound and it's certainly something I use on my Crawler. I also think that if you ever come to sell them, they'll be harder to shift with the plain cover you describe.
BKP owned:

Bridge - Emerald; Cold Sweat; Crawler; A-Bomb; Holydiver; Miracle Man; Sinner; Trilogy Suite

Neck - Emerald; Cold Sweat; Crawler; Holydiver; Sinner; Trilogy Suite
