Question about pickups

i have noticed that when i got my apache neck pickup and it was hooked up to my stock middle pickup it made the middle sound a little different, why is that? is it changing the sound of my apache somehow?

Do you mean the neck-middle/2nd position on a strat?  Or some kind of bleed over?

i dont mean the in between positon but it is like that. and i know its cuase its unbalanced or something.
