positions 2 and 4 sound weird

I've got a strat with Alnico Pro II's in the neck and bridge and the stock pickup in the middle. Now positions 1, 3 and 5 sound good but 2 and 4 sound horrid. I think it's a phase issue so I tried switching the red and white wires around and they didn't make any difference. I followed the Seymour Duncan wiring schematic and that didn't do it either. The Seymour duncans came in a set originally (though I only traded for the bridge and neck) with a RWSP middle pickup. could this be my problem?

It does sound like a phase issue. If you switched the hot and ground wires of all the pickups then you changed all phases so the relative phase issue remains. Try changing only the wires of the middle pickup and see if the problem persists.

Good point!  I took Steve's original post to mean just one pickup had the wires switched, but was it all three ?

OK, then leave the wires of the neck and middle pickups as they are and try swapping the black and white wires of the bridge pickup. That should get it.
