Can I use middle RW/RP Trilogy in neck?

I just got a Trilogy set. I never use the middle pickup in strats, I do just like what Yngwie does and screw it right down flat so it's out of the way. I always just use the bridge and neck.

I want to use the middle RW/RP middle pickup as a neck in another strat I have. Do I have to do anything different when I install it or it's fine as is because it will be only run on its own?

RW/RP only comes into effect when running at the same time as another pickup. There it decides if the position is noisecancelling or not. So if you only run it by itself it does not matter what the wind and polarity is, you´re good to go! =)

Sure you can use it in the neck position of another guitar. As Kiichi said there is no tonal difference between a normal and a RWRP pickup when it is used alone. The only thing that matters is whether you like the tone you get with it.
