For the Jackson, I think the Holy Divercould work really well. It’s like a JB but better. For neck, I’m not totally sure. I have a set of Emeralds on order, and I’ve read the neck pairs well with the Holy Diver bridge, so maybe that will work. I can report back when I get the Emeralds but they are going into a Les Paul that is dark.

I'd personally sing the praises of the Mule, Riff Raff or VHII here, but with 280k pots. The extra load on the humbucker (over standard 500ks) will reduce the potentially spiky treble response in a very pleasing way while maintaining the low end tightness and wide mids, and also keep the Apache sounding at its best too. If you were to step up to the Abraxas or Crawler I think you'd find you'll want to stick to 500Ks and have a much more peaky sounding Apache as a result.

Sure, or if that's difficult, a regular 250k pot will work too. I think this will really help in all your guitars if you want to eliminate shrillness, since removing your tone pots from the circuit will make your pickups' resonant peaks much spikier (using a single 250k pot is equivalent to having 2 500k pots in the circuit).
For your RR, what do you dislike about the Nailbomb/Cold Sweat you have in there currently?

I tried them in E standard, when the guitar first arrived for me. now its on D standard.
In D , i havent tried any pickup , except a pair of dean time capsules that didnt match the guitar sound
In E standard, The nailbomb was too powerful, lots of outrput. and the cold sweat didnt match the guitars tone that well. I could use it, but i couldnt feel the Match. 
The guitar itself is Bright, for my tastes.
Generally my  complains are either that the guitar is too bright (most common), or that its too dark(almost doesnt happens, but these days, a bc rich villain veil and another one a dean ML79 and that are just hard to match a pickup set on it. ).

I usually dial in a lot of Mids , i open my highs a bit, and balance them with the bass . cause i dont want to loos the boldness and darkness of the bass, but i dont want to be buried in muddiness or get an acid Tone due to too much highs and mids.

I Thought that it would be the other way round with the pots. I thought that having a tone pot would make it brighter .
then ill get a 1 mega, 250, 280, 300, and the stock 500 k pots that i already have here(i have some 250 too from my fender) and ill experiment then.
